I had the same issue especially with shutdown (it took ~15 min). Two things helped:
1. Check your login items and remove anything that isn't vital (Sys Prefs > Users & Groups). I removed Sidestep, TextExpander, Growl, itunes helper, and some HP helper stuff (for my printer), and it improved login/shutdown times substantially. Atm, the only login items are Alfred and Dropbox.
2. Check out Onyx to clean up your startup disk. Mark recommended it and his instructions for use are:
* Use the Cleaning option and clean each of the 6 tabs (systems/users/internet/etc.)

* Don’t restart until you’ve cleaned each one.
